James Way is my ancestor too, and I see what you mean about Mary being left out of the list of children. I think that the genealogical list was compiled by using James Way's will, and he does leave bequests to six of his children ( James, John, Francis, Hannah, Elizabeth, and Martha) plus his son in law Pettit and his grandson Thomas Pettit Jr. Mary must have died before this will was written in 1685. My history goes on to say that Ede who is the wife of James Way the father was a widow with a daughter Mary when he married her. As a result, Mary was older than the six children of James and Ede. Their children were born from about 1656 to 1666. James married Mary Gancel; John married Sarah Dean, Francis married Elizabeth; Hannah married Jeremiah Burroughs, John Moore, and Thomas Pettit; Elizabeth married Arthur Alburtis and William Lawrence; and Martha married Thomas Taylor. There is no proof yet but some speculation that Ede's name was Ede Hendricks. If Mary was her daughter from a first marriage, Mary could have been Mary Hendricks. Supposedly, James and Ede were married in 1655 so Mary would have been 5 when her mother remarried.
