Jennifer,

My instincts (for what ever they are worth), says that the father of William was the John who was married to Martha.

I say this for several reasons. First, because of the naming pattern that was so popular at that time. Their first born son was John, and their second born daughter was Martha. Second, NOTHING seems to be know about this John and Martha, so he is open for speculation.
