James: It would appear that you have a "Print to File" problem, and not a footnote problem. suggest that you check the path to winword.exe in UFT Setup first, and select Automatically Launch with MSWord selected.

If you still have problems, search below. Search on Print to File, winword.exe, or on my name, among others. I have posted more than I know on the subject of printing to file more than once.
