Peter,
Not knowing the missing files, not able to make a guess. If your program is working as is, try not to fix it. Might be that some of the missing files are some charts or reports that you made earlier. Might be remains of deleted reports. It is hard to say.
The main point is; if the program is working as it should then you are doing fine. The files in the subdirectories; "Library", "Images" and "Projects" are peculular to your projects. Those are the ones that one must not delete or change any way.
