The box chart will include records that have been deleted, so be sure that you Pack the project before you generate another box chart. To pack the project, go to the Utilities menu, choose Project and then Pack.

If you still get duplicate boxes after you pack, check the option to include record numbers to see if the duplicates have the same record number. If they do, try to explain exactly where the duplicate box is appearing and maybe we can help further.
