I don't know what you have checked, so I will just give you some of my ideas. As far as I know, none of these sources are online.
1) Have you checked for a will for John McCoy? She may be listed there as one of the heirs. If Elizabeth survived John, might look for probate for her as well.
2) Might be an obituary for either John, Elizabeth, Eli or Catherine. An obit might list a reference to the relationship.
3) Funeral home records might also contain a reference.
4) Land records. I see from thhe Blanco Co. USGenWeb site that John and Eli settled next to each other. They may have sold land back and forth and referenced the relationship
5) There is a book, "Blanco County History" by John Speers that references the relationship between John and Eli as father-in-law and son-in-law. I doubt the DRT Registrar General will accept this as proof, but you can always try. The DRT is usually quite helpful at suggesting possible sources. The book is referenced at the Blanco Co. USGenWeb.
6) I couldn't find the reference in the Handbook, but many times there is a source listing at the bottom. That may give you a possibility.
7)If none of the above work I'd check the court records and old newspapers (not just the obit section).
One other long shot: Looking at the DRT site, John McCoy b. 1793 has already been proven up. You might check the proofs for that line. It may give you a hint or possible source.
This isn't much help, but you have a tough one.
If you haven't seen it, there's a wonderful digitized document of a veteran land grant to Elizabeth as widow of John on the Texas General Land Office. It's her application (and there's an afffadavit in it by the man who wrote the Blanco Co. book). The application speaks to John's service at the Battle of SanJacinto. So cool. If you haven't seen it and can't find it on the GLO site, post here and I'll give you the link.
