I tried to track down "your" Thomas Clarke to see if there could be some other connection or obvious solution to his origins. Your Thomas Clarke cant' be the Thomas Clarke born in 1599/1600 St. Dunstan, Middlesex. Even though the LDS pedigree records show Thomas as the son of John, the IGI record for St. Dunstan parish shows that Thomas died the day after he was christened. He can't be the right one:

Christening: 08 MAR 1599 Saint Dunstan, Stepney, London, England
Death: 09 MAR 1599

Parents: Father: JOHN CLARKE

There are lots of Thomas Clarkes still to search through, and since I don't know New England genealogy very well, I haven't been able to figure out which is yours. But will keep trying.
