I used to keep separate PAF files for the English Barneys, the Scottish Barneys, and for each of four main American Barney families. But it became too tedious -- e.g. a girl from one family would marry a boy from another family -- so about 15 years ago I just compined them in to one (very large) file.
Like Dave said, it's a matter of personal preference. The single large file suits me fine.
