I had the same problem but I checked the Frequently Asked Questions at www.familysearch.org/paf and it suggested that I go to the directory where you PAF data file is located (you can find that out by looking at the top of PAF 4.0 screen when you are in your data). In that directory, you will see your file with .PAF extension. There are also two other files with the same name but with a .PAA and .PAX extension. I deleted those two files and didn't have the problem any more.
