It seems to me that it is in your Preferences, the name setup is there, this is how you tell the Software how to know if the surname is first or second.

Upgrade to PAF 5.2.18.

Now use the Focus Filter and export (gedcom) 2 files one with the names that are correct and the other the people whose names are wrong.

Now open the wrong names in PAF and go to Tools Preferences and set the Name to /Surname/ then first names. Then export this out into a new Gedcom.

Now start a new file with the right Names first then import the corrected name Gedcom the software should now have the data correct. Make sure the Setting for the names is how you enter it.
