Here is a brief history of 2 Baptist churches listed for the Eaton, NY area
EATON

The Baptist Church of Eaton village was organized in 1816, services being held in the brick school house until 1820 when the house of worship was finished; it has been greatly improved at various times. Rev. J. W. Thorn is the present pastor.

WEST EATON

The Baptist Church of West Eaton was organized in 1820 and reorganized in 1853, and a house of worship erected in the same year.

Today, the Baptist church may have changed hands and may go by the following moniker. One might call the phone number or write the church to verify or clarify the whereabouts of the Baptist church today.
Eaton Community Church
Brooklyn St, Eaton, NY (2.04 miles away)

This church appears to be on Brooklyn St, but at the head of Church St. in Eaton, NY. That fact would indicate to me that the church building has been standing in that location a long while and therefore, might be your FreeWill Baptist Church of old.

Also, go to Findagrave.com. Although I didn't find your COVEY ancestor listed, there were several cemeteries in the Eaton area.

West Eaton Cemetery
You might post a request for photos of the gravestones and then you could also post a memorial for your ancestor at the correct burial site.
