I have been looking again at this problem with Giles Carter, and we now believe that the original John could be the younger brother of the Chief of Clan Macduffie who was murdered in 1623.

Al the signs point to a change of name to McFee, a Presbyterian name, because of religious persecution, or because he had changed his religion.

His son Daniel was then willing to change his name back to McDuffee once he had arrived in the USA, perhaps a sign of his desire to get back to un-persecuted normality. There was a McFie who immigrated earlier, but Daniel may have been the first McDuffee to emigrate to the US.
