I haven't been able to go back farther than Patrick Johnson that I recall. His son, Joseph William, is definitely BDE Johnson's father. He did, indeed, marry Penelope Whitaker (dau. of Aaron Whitaker). BDE Johnson was born at Yellow Sulfer Springs, VA in 1865.
