I’ve been looking for naming patterns in John and Matthew’s families. I haven’t really been able to find one in John’s, which isn’t surprising, given the state of the records and the possibility of early deaths. Matthew’s son John, however, named his first son after Matthew and his second son after his wife’s father, William. His first daughter is named Susannah after Matthew’s wife, and his second daughter Rachel after his own wife’s mother. Matthew’s son Samuel also names his first son and second daughter after his wife’s parents. His second son is named Matthew, but his first daughter is named Sarah instead of Susannah. To the extent that there’s a discernible pattern at all, it’s:

First son’s name from maternal grandfather.
First daughter’s name from paternal grandmother.
Second son’s name from paternal grandfather.
Second daughter’s name from maternal grandmother.

There’s little evidence for this, and it’s not consistent, but, if it were true, Matthew’s parents would be some John and Jane Kerr if he is following the pattern. (This is one traditional pattern, by the way.)

Given how close John and Matthew lived to one another in Lincoln county, and given the frequency of John’s, James’, William’s, Andrew’s, and Samuel’s in the two families, John is the best candidate I’ve come across so far for Matthew’s father.

Still, more DNA tests would help—thank you for putting out a request.
