Steve,I'm not researching the Murphys but another extremely common Irish name"McMahon" so I know how hard it can be to track down which family is yours.Do you know where John may have lived prior to getting married in Newport as it could help tracing his parents.
If you think that the John Murphy/Ellen Sweeney are John's parents,I found a bit more info on them;

after the birth of John I could find no other children for John and Ellen.What I would do is find the Murphys in the Welsh censuses to confirm this is your family.Also locate the death certs for the parents and for John.John's should confirm(hopefully)the names of his parents.Hope this helps,Kim
