I am also using the Irish Family History Foundation's resources. However, I would like to point out it is my understanding that the surnames listed there are those that were transcribed from original civil and church records. As such they may not necessarily list "all" variants of specific surnames, nor can their spellings be deemed the only "accepted" variants of a particular surname. It is highly probable that many spellings in these records are phonetic renderings of surnames as perceived by the ear of a govt. official or clergyman. Of course, the fact that these records are transcribed introduces another opportunity for errors to occur in the spellings posted on the IFHF web site.
My approach to analyzing the many variants has been to gather as many possibilities as I can from the sparse surviving records for my area of interest. As you point out, this collection of surnames (and their variants) does not necessarily indicate a single clan, however, chances are that many of them may share common ancestors. So far I haven't been able to make any connection between these surnames of the past and any current surnames in Southern Kilkenny.
