yes, it looks like they are related - it worked out like this:
John "Sr" was acutally John II - b. 1750.
His son Nathan, b. 1779 is most likely the Nathanial.John II's other son, John III (this is the JOhn Jr. that you saw) had a son named Nathan, but he wasn't born until 1803.
John I died in 1754.
