You could experiment with the GedFix for Generations utility on a *copy* of your GEDCOM file to see if that improves your import into Family Tree Maker 11, available from http://www.taubman.org.uk/gedcom/
The best solution may be to directly import your Generations .uds file into The Master Genealogist v5.14, and then export GEDCOM from TMG for import into FTM, but that would be an expensive solution if you don't already have TMG.
