I once had a similar problem. I would call up a couple to see them listed with all their children but no ancestors. Another time they would miraculously appear with their ancestors but no children. It led me a merry dance till I discovered the couple were duplicated in my database with different data for each. It was because I had imported a gedcom from someone else which gave different details on the same people and they all got jumbled up. Your index might show if you have the same problem.
