I think I know what is happening. Most of us will use

Modesto, Stanislaus, California
for a palce name. If we don't know what town, some people use
, Stanislaus, California
and some use
Stanislaus County, California
which is longer but clearer. The Mormons put "<" instead of "Prob" or "Poss", as in
<Modesto, Stanislaus, California>
vs
Modesto, Stanislaus, California (prob)

Yes, FOW should ask you for each substitution. You could put comma space in the "from" box and nothing at all, not even a space, in the "to" box. Then click on "yes" or "skip" as needed, several thousand times.

BUT - since you have comma, space in all of your place names, it would probably be easier to edit the place names using the places list editor.

There is a third way; export your entire data base as a GEDCOM, open it in word, and change all
"PLAC , " to "PLAC ".
You'd have to save it as text with line breaks and rename it from whatever.txt to whatever.ged afterwards.

FOW's search and replace is good, but it can't distinguish between comma space in the first two positions and comma space in other positions.
