From The Scots Peerage, vol 8, p. 543ff:
"John, fifth Lord Fleming, ... married 10 May 1562, Elizabeth, only child of Robert, Master of Ross. They had issue born between 1562 and 1572:
1. John, sixth Lord
2. Margaret, married Sir James Forrester of Carden
3. Elizabeth
4. Jean, married William Bruce of Airth
5. Mary, married James Douglas of Drumlanrig
Natural (illegitimate) daughter of John, Lucrece, married Robert Graham."

There was no son of John named Thomas.

James, fourth Lord Fleming, did have a natural son named Thomas who must have been born before the 1558 death of his father. Perhaps Seaver has confused him with the mythical Sir Thomas Fleming. The real Thomas Fleming had a son, William, a bailie and commissioner in Parliament for the city of Perth in 1567.
