The fact that records were destroyed in Antwerp would have no effect on the availability of records here. When a ship came into port in the US the captain had to provide a manifest that was kept here.
You might want to consider that he entered the US under a name other than Theodor.
I did not see a Theodor Decker on the Castle Garden website either. In fact, I did not see any ship coming from Antwerp on 28 Feb 1857. His memory of the date may have been off.
I think what you are seeing on the IN Archives site is the index entry for Theodor's Declaration of Intention. There was no residency wait period for filing that. He would have had to wait until he had lived in the US continually for 5 years to file for the Petition for Naturalization.
