No, SMGF is an independent non-profit foundation. In the early days of the project, many "collection events" were held in individual LDS churches as well as at genealogy conventions and the like (wherever 100 or more people could be assembled for blood draws). Now that SMGF is using online registation and the "swish-and-spit" method for obtaining DNA samples, participation is much more diffuse. I am not LDS, but I was able to participate when they switched to the new requirements.
Undoubtedly some of the people working at SMGF are LDS members. However, the church hierarchy has actually been slow to embrace DNA testing for genealogical purposes -- in fact, one of the foundation employees told me that he was invited to give a talk at the Family History Library in SLC for the first time last fall.
