The way to do this is the BYU Methodology. You need to test at least two people per documented genealogy to determine the ancestral haplotype of each. I have described the methodology in this thread:

Chris Pomery describes a similar technique. Although it refers to British sources, it can be easily adapted to the U.S.

It appears that there is no Nipper Surname Project at FTDNA, so you can set one up. I would start it through www.worldfamilies.net. They will run it for you or let you run it.
