The BYU Projects were transferred to Relative Genetics, which was later sold to Ancestry. One of projects which started there was the Wells Project:

This thread describes the methodology. It is pretty straight forward. DNA testing gets more complicated when people do not have family trees to work with.

This is an excellent book for getting an overview of DNA testing. I would read through it quickly and then use it as a reference. The newer tests are not covered, but the basic principles are the same.
