Sir John Cotton/Anne Hutchinson marriage

I see a number of people on their internet (esp. Rootsweb) sites claim that the Sir John Cotton who married Anne Hutchinson (some say Hutchinson-Harrison) was the son of Sir Thomas Cotton, Baronet, of Connington and his first wife, Margaret. the daughter of William Howard (some say of Castle Howard, Yorkshire).
I have tried to find the source of this story (and some idea of its authenticity), but so far without success.
I have a copy of probably the oldest Pedigree of the Cotton family drawn up from Cotton family papers at the beginning of the 18th century by Peter Le Neve.
Peter Le Neve was Rouge Croix Pursuivant from 1690, Richmond Herald from 1703 and Norroy King of Arms from 1704. He was the first President of the Society of Antiquaries and a Fellow of the Royal Society.
This Pedigree makes no mention of a marriage of this Sir John Cotton (who died, age 81 in 1702) to Anne Hutchinson. Nor any mention of a Sir John Bertie Cotton who some claim was their son.
The Pedigree records that Sir John Cotton (son of Sir Thomas Cotton and his first wife, Margaret, daughter of Lord William Howard of Naworth Castle, Co. Cumberland, the third son of Thomas Duke of Norfolk) married twice:
1. Dorothy, daughter of Edmund Anderson Esq., of Stratton, Bedfordshire. They had two children: Sir John (see below) and Dorothy.
2. Elizabeth Honywood. They had ten children.

The son and heir of Sir John Cotton and Dorothy (Anderson)was John Cotton Esq., who died, age 31, in 1681, during the lifetime of his father. He married Frances, daughter of Sir John Downing, Baronet. Their son, John, inherited the family estate at Connington, and the baronetcy, when his grandfather died in 1702. He married Elizabeth Herbert.
If anyone can throw any further light on the source of the story the marriage to Anne Hutchinson came from and who Sir John Bertie Cotton might have been, I will be pleased to hear it.
