I have two different sources which say different things about the father of Francis-
The first is a copy of a letter written by one of his grandsons- Samuel T. Cooley.
According to that, Francis's father was Joseph Cooley, who immigrated from England c. 1760, settled in NYC and fought in the revolutionary war. He settled near Stony Point, his son Francis came out to Cooley Station.
Original source for that info was a book written by the family of Jane (Jinny) Smith Cooley, wife of Robert.

The second source says Francis's father's name was William, a native of England, aid-de-camp under Gen. Wayne.

I don't know which version is accurate. Hope this is at least a little bit helpful to you.
Francis's wife Eleanor may have been born Neeltje Vandevort in 1769, daughter of John (Jan) Vande(r)vo(o)rt and Elizabeth Pettit, but I haven't seen documentation on that.
