I can tell you with certainty that the "book mark" files that go along with the service records are here in D.C., not in Atlanta, because I have looked at those before, in fact, just last week. They are hit or miss, usually only a couple documents, and sometimes they don't give you much more information than what was written on the card...but sometimes they are great and tell you a lot.
I used to be able to look at all of the Civil War era court martial files here at NARA D.C., too, but I am not sure if all of them are still here or not, as I haven't looked at one in a while. NARA has been sending parts of various record groups out to whichever regional archives is closest to where the records were made. It is impossible to know where a specific record set is without asking someone who knows...and most of the archivists who knew a lot took early retirement when NARA cut back staff some years ago.
I can look at these book mark files for you, and see if the court martial records and "special order" books are still here or elsewhere...but if they're here and there's something good in them, NARA won't let me make copies for free.
