The National Archives has a small collection of Confederate hospital records, which you might be able to consult.

What I'd suggest doing first is a search of The National Park Services Civil War Soldiers and Sailors System (http://www.itd.nps.gov/cwss/). This is the index for the compiled military service records and will tell you what regiment your ancestor served in. You'll need that to find more.
