Kathleen, I just happened on this site and was so glad to find your post! I am the only grandchild of Cornelius J. Hamilton, Jr. and Roberta (Berta) Smith Hamilton. Every piece of information I have on him shows his name as Nealy or N.J. Hamilton; just a few months ago I decided to try Cornelius and have had some success there. There are a few family photos which you might be interested in. Do you know where Cornelius and Jane moved when they "left Robert in Wharton"?

From the captions on some of the photos I wonder if all the children were left behind. Nealy was evidently left with the Thatchers (look up about 5 lines on the 1880 census) because they are noted as his foster parents on one of the pictures. I'm wondering if Cornelius and Jane moved to Philadelphia, PA, then she died, he remarried and had more children. There are pictures of the elder Cornelius, one of Nealy's mother (listed as Elizabeth on picture), and one of "step-mother of Nealy" all taken in Philadelphia. Census for 1900, 1910, 1920 show only one Cornelius (Cornelious in 1910) born in Scotland in 1845. Hope some of this helps.
