Sometimes these family links get all messed up, and the easiest way to rebuild them is to export a gedcom of your file, then create a new empty database and import that gedcom into it. This rebuilds all the family links. If this doesn't help then we know the problem is somewhere else.
The other thing that comes to mind is that you mentioned that your mother (or father) had other marriages. You also said that your brothers weren't linked to them. Those other marriages can cause problems like this, but that would be caused by your brothers being linked to one of those other marriages. Just my thoughts though...they would still show up as being your brothers even if they were in another marriage.
Try this...Go to the individual search screen and bring one of your brothers up. Before you do this though go to tools, preferences, and then general and make sure that under the Append to names option you have RIN checked. Back to the individual search now..under one of your brothers take a note of his parents and their RINS #s. Are they what they should be? Well, I've said a lot.
