Gedcom 5.5 is used by the latest version of PAF (22.214.171.124), but I don't know about the earlier versions.
What may be causing you trouble is what's known as the "character set". PAF can export to UTF-8, Unicode, Ansel, and ANSI. One auxiliary program that I have requires Ansel, another requires ANSI, and I think that the postings that show up talking about problems exporting to Ancestry.com may also arise from the character set used. I know that in my own work, if I use the wrong character set, the program trying to use the gedcom will not get the umlaut vowels correct.
So, check to see what FTM requires and let your sister-in-law know. As for instructions, the Help button included on the export sub-screen will take you to the instructions for exporting to a gedcom. Also have your sister run the Check/Repair function that's on the same drop down menu as Export to look for possible problems in her PAF file before exporting. The Check/Repair function has the option to Check only, so do that one first to see if there are problems. If there are, back-up the PAF file before using the Repair option, just as a precaution.
