This sort of thing happens to me some times too, that it reports 1 error, and wont fix it after, even if I run Check/fix over again. But so far in such a case I always fixed the problem by just exporting the lot into a gedcom file, than I step out of my file and rename it to ....old.paf, create a new empty one, and import the lot.
