Where did you find a clear answer for the lineage for John of New Haven in the Broket Archive? Are you using this online source: http://www.brockett.info I've had a really hard time finding an answer there.

I'm aware of Madsen's proposed lineage from Thomas at http://www.wheathampstead.net/brockett/index.htm

Thomas b. 1363 - Dionice Sampson

Edward - Elizabeth Thwaytes

John - Lucy Pulter

John b. 1490 - Dorothy Hughson

Nicholas - Margret Hoo (adopted by Heyworths)

John c. 29 July 1612 at Wheathampstead

Is that the lineage from Thomas that you're talking about?

I thought that was considered -- but then refuted -- on John of New Haven's page on The Broket Archive http://www.brockett.info/London/JohnofNewhaven.htm They show 16 possible Johns -- with the descendant of Thomas listed as item "11. 1612 29 Jul Wheathampstead, son of John Esq and Joan." That would appear to be the John who descended from Thomas of Brockett Hall. But they say that John died in Norfolk in 1663. I'm interpreting that to mean that's the wrong John.

And again I would note that the DNA page, http://www.brockett.info/DNA/DNAProject.htm raises an interesting question about John's origin. Both #4 and #5 are the descendants of John of New Haven. And their haplogroup is Q. Almost all my English ancestors are from an R1 haplogroup, with an E, a couple Is and a J thrown in. The results for most of the Brocketts on the DNA page is similar -- mostly R1s with a couple of Is. John Brockett of New Haven is the only Q.

I'm no expert on haplgroups and this isn't the best resource, but wikipedia says the Y-DNA Q haplogroup is primarily associated with "Siberians, Central Asians, and indigenous peoples of the Americas."
