Interestingly, my great-grandmother was Mary (Boyle) Murphy (1843-1881). She married William Murphy in Gowran Kilkenny in 1863 and emigrated to Boston with three children in 1869. If they came to live in the US, then your John Murphy probably became a citizen. If you can get a hold of his naturalization papers, you may be able to find out what county in Ireland he came from.
