Let me start by saying that I have not worked this line in over a year -- when I tossed up my hands in despair. Your scenerio re Susannah Odgen sounds very plausible, but I have no idea where or not any documentation may exist in some overlooked file in the Bermuda Archives (I've never been there).
I do not list either Susannah or Daniel among Samuel's many children. For Samuel's wife Hannah I have (besides Nathaniel) a daughter Hannah (her18 Jan 1684 christening lists mother as Abigail). The tentative surname I have for Abigail is Beadle with birth in 1654 (& therefore not old enough to be the mother of eldest know son Thomas).
Actually, I have 3 wives listed for Samuel.
1) Elizabeth Burgess [d/o Thomas & Frances] w/ children Thomas & Martha
2) Abigail [Beadle] w/children Nathaniel & Hannah (& your Daniel & Susannah)
3) Elizabeth Pitt [d/o Christopher] w/children Samuel, Joseph, Benjamin & Jonathan
The two daughters named in Samuel's will were from his earlier marriages, son Thomas was not mentioned as he was deceased (the one whose will was written in 1690, proved 1694 -- apparently no wife or children).
Anyway, I was pleased to run across your posting as it has given me some fresh ideas of how to straighten out the mess I've made on my database. Although, as you say, how do we know that Samuel deposition was honest.
