You are right, Francisco and Bernardino were brothers. Author Harry Crosby, of "Antigua California" believes their father was Miguel Alvarado, who lived in Loreto, Baja California, and had at least 5 children there:
1. Jose Bernardino, born about 1744
2. Juan Bautista, born about 1750
3. Juana, who married a De la Cruz
4. Maria Ygnacia, b. 1752, married Juan Osuna, move to CA
5. Francisco Xavier, b. 1756

Brothers (Jose) Bernardino and Francisco sailed up to Alta California in the 1769 expedition with Portola. Bernardo contracted scurvy and returned to Loreto with Ortega in 1770. Francisco remained in Alta California, and served as a soldier in San Diego from 1780, and of Santa Barbara from 1789. Was a corporal from 1809-10, and died around 1818 - Per Bancroft's "California Pioneers".

This is also verified by the books of Temple,Northrop, and several others. There are many Mission and census records supporting this and the descendants in Alta California.
