I don't know if you're familiar with a book that includes an article on the Sophia disaster called "Personality Ships of British Columbia" by Ruth Greene, but near the end of it it states that there are more than one-hundred graves marked with only small wooden numbered stakes that mark the resting place of many of the non-identifiable Sophia dead. This graveyard is located in Juneau, Alaska. It also goes on to give a list of those aboard the Sophia, and I can see that your grandfather is listed here. This book is currently out of print. The reason that I have a copy is that my great-grandfather was fireman W.C. Dibble aboard the Sophia. There is letter of his printed in this book. You might try to contact James P. Delgado, the director of the Vancouver Maritime Museum regarding your search for your grandfather's grave. He recently had a full page article on the Sophia disaster published in the Vancouver Sun and is quite an authority on the shipwreck. By the way, do you know of any websites where descendants of Sophia disaster victims can register. I think that it would be interesting to hear other people's stories.
