Blood-lines vs Adoption: How to record

Is there a convention, or traditional method, used to properly record people who have been adopted? Is the blood-line used, or is the family line? Further complicating matters is inter-marriages of cousins when one is adopted. This is causing my FTM to hick-up! Any ideas? Replys by e-mail please.
