First you need to locate him in the 1850 and 1860 Slave Schedule. These schedules only show slaves by age, sex and color. Then you need to know when he died and if so did it occur prior to emancipation? If he did then was there a living will? Slave may be named here...sometimes they are not, but he may have left specific instructions regarding this women and their child. If he died intestate (without a will) then you need to check the Washington County Probate Court for estate files/inventory (slave named).
Also since you said he is listed in the schedules prior to emancipation it would do you well to check the Washington County County Court Minute proceedings at least in the time frame the child was born...maybe there will be record showing emancipation of the mother, ect. I'm not sure what all Washington County records are available via FHL but you can check FHL Catalog at www.familyhistory.org

2nd I ask...when you say "He was listed in the census with other whites even before they were freed"...WHO is he? Names are helpful when conducting research. When was HE born? What census records do you find him in and how have you tied it to John H. Sheppard? DNA doesn't give names and that is why I ask :)

Here is what was reported in the 1860 Washington Co. Ga Slave Schedule pg. 17:

Jno. H. Sheppard
F 56 B
M 35 B
F 18 B
F 14 B
M 13 B
F 08 B
F 06 B
M 04 B
M 02 B
F 01 B
F 6/12 (6 mos.) B
2 Slave Houses

His household in 1860 Census is as follows:
Saundersville PO, Washington County, Ga p. 187
Sheppard, John H., 58, Farmer, SC
Phanettay, 54, Ga
Mary B, 24, Ga
Augusta A, 23, Ga
Frances V, 18, Ga
Sarah J, 14, Ga
Charles E.A., 11, Ga
